You should rename your hi-res textures by adding _LG_ in name than copy and scale them to 512x512 or less and add _sm_ in the name. In maya you should appy low-res textures to the mesh
Every vertex has influence by some joint, this value lay between 0-1 and calling weight if the vertex has more then 3(i guess) influenced joints then converting tool will show the warning.
It's kinda easy, you should unpack SR3 arhive with the character rename files here to match some other character in SR4 pack them to SR4 acrhive, put this arhive and characters.asm_pc file to SR4 folder and update asm.

Main problem with lua scripting for sr3, that you can use only existed lua files, and unfortunately only one is alway running, sr3 city or something. Idolninja use it for his sandbox but it is not very useful for smaller mods. Also this makes merging mods almost impossible.

item_3d.xtb isn't change weapon models it's a list with all sr2 archives that contains 3d models. You should look for weapon_costumes.xtbl <Item_Entry> section use sr2 package name with 3d model from item_3d.xtb
This is strange how your settings look like?
In sources, you should add Display Capture for capturing the desktop application an set video output in the settings
That means you skipped the step with scale down real size model to 0.384 and freeze transform, it's not so big problem with a melee weapon but tag positioning became pretty messy. Melee has only two: first hand and impact so this problem will be hardly visible until you add some effect to them.
1) To replace item your 3d model should has same name, this shouldn's has "-" symbols in maya, and in your case seem some problem with the naming I guess
2) For the right positioning, your should freeze transform after scaling\moving rotating and skin it to root_bone
