Co-op with mods

But if I have mods, am I able to play co-op with someone who don't?

Sometimes yes. They just don't see what you see. Say you have an extra color, they see it as pitch black.

Ok, its just I got a bunch of mods from here and wanted to make sure.

Another question if you don't mind. But the steps are always put the mods in the Saints Row 4 folder. It gets really messy after a few mods. Would I be able to say make a mod folder inside that one? Would they still work?

No, that would not work. All mods should come with a readme with install instructions, and 99.9% of the time they go in the root with the exe.
