Need help with Daedalus, Thermopoly, and STAG in endgame

So first thing first, I finished Saints Row The Third storyline mission, then I put the mod (V2) in to the main directory, and after I check in-game, guess what? the Thermopoly is missing from its position, no Wreckage, and the Daedalus is nowhere found up in the sky, STAG is missing, any help ? please reply ASAP

This mod has been superseded by Sandbox+ that let's you toggle those zones on and off in realtime with keyboard shortcuts.
