Is it possible? It would be great to see for example Saints HQ again in Steelport. I know that Zinyak deleted every sign of Saints influence in the city, but after beating the game, it does make sense.

sorry but it will not be possible until the sdk is released and maybe even not then. however saints hq is possible to visit using the sandbox+ mod, as it is a place in the mission "The Boss Goes To Washington" however, you must keep in mind it would not be a part of the normal map.
