I'm sure I also saw a Masako soldier in one of the trailers.

I'm guessing it's a Loyalty mission were we head back to Stilwater.

The VK's (including Big Tony and Tanya) are an enemy in Ben King's Loyalty Mission and Simulation.
The Ronin and VK'S (Including Jynuchi and Warren Williams) are in Johnny's Simulation.
The Samedi and Morningstar (Veteran Child) are in Shaundi's Loyalty Mission and Simulation.
The Brotherhood (including Maero) are in Pierce's Loyalty Mission.
Philipe Loren is shown in a cutscene of Johnny's "Death".
That's it I believe.
Edit: Masako is in Asha's Loyalty Mission (Which is amazing, btw.)

Ultor are now allys with the Saints so I don't understand why Masako units would attack Saints allys.
Ultor was the one who made the saints world famous.
