Something tells me you didn't install GOTR correctly cause I have all the new items from GOTR.

I'm pretty sure that's the reason. Vanilla saves aren't compatible with GotR unlockables so you won't get new rewards, you have to find a GotR save or start a new game. If you prefer to download a save, check IdolNinja's repository.
